Two unsuspecting mutants, century-old Wolverine and eighteen-year-old Rogue, get thrown in the middle of a battle between the X-men and the Brotherhood. Determined to bring about the acceptance of mutantkind, Magneto intends to target world leaders at a United Nations summit with a machine he built. Realizing that Magneto’s plan to force mutation on humans will result in mass murder, Xavier and his X-Men set out to stop the Brotherhood.

While brainwashing Xavier, Stryker uses him and Cerebro to locate every mutant on the planet and works to kill them. Luckily, the X-Men and the Brotherhood team up to prevent Stryker from succeeding in his plan of worldwide genocide.

Opposed to the Cure, Magneto declares war on the humans and procures himself a weapon of his own: the Phoenix. After killing Cyclops, the former Jean Grey is resurrected as the Phoenix and takes out Professor X in a power struggle between minds. It all comes down to a final battle between the X-Men and the Brotherhood where hard decisions need to be made.

Six years after the events of Last Stand on Alcatraz, the X-Men and Brotherhood have been laying low. Some key players were still missing but new mutants arrived as well. The biggest discovery was finding out that the Cure was not permanent but in fact wore off with time.

With the Cure no longer a permanent obstacle, the mutants once again started to rebel against the humans and their anti-mutant associations. With the Cure, a MEEG database of mutants had been established using mutant registration. Discovering that there was a database, the Brotherhood sought to obtain it. To celebrate the return of various mutants and the expansion of the inhabitants of Xavier’s School for the Gifted, they threw a Masquerade--one the Brotherhood crashed.

Naturally, the X-Men became suspicious of the Brotherhood's motives for their safe haven; they sent a select few members to investigate. Upon discovery that the mutants were using the human inhabitants of the island as their slaves, the X-Men sought to help bring those left off the island. Unfortunately, those left refused to go and decided to fight back, bringing the Genosian Empire down. Several Brotherhood mutants were lost in the destruction.

The MEEG, however, had a secret weapon--Omega Sol--who had been taken and reprogrammed (brainwashed) to work for them. When the data feed went dead after the respective groups discovered their mole problem, the MEEG launched their plan with Omega Sol in the lead. They took out the mansion from within. The whole building blown was to bits, killing many, injuring a great deal, and scattering the X-Men and students into various safe houses throughout the country.

Over the next several months, the X-Men were scattered and broken. While some stayed to rebuild, others strayed down different paths and many relationships and alliances were severed. Taking Cyclops' place as the head of the institute, Storm stayed positive and worked successfully to rebuild both the School for the Gifted and the bonds between the X-Men. While the X-Men rebuilt and dealt with the damage, the Hellfire Club began their own plotting. The two Queens of the court took matters into their own hands, working together to further establish the club. Collecting mutant DNA, one Queen sought to bring about envy to those without the mutant gene while the other sought revenge for those who had wronged her and her kind.

The assassination of Former Senator Henry McCoy stirred up emotions among all factions, hitting the X-Men the hardest. Blame was put on Worthington Industries, the alleged shooter had an employee badge that pointed straight to the company that manufactured the cure. This sent ripples of negativity throughout both human- and mutant-kind alike in regards to the Mutant Registration Act. Worthington Industries was questioned about just where the company stood, politically. A new face has emerged within the MEEG, Leland Winsley, a man with more connections than a spider's web. The X-Men have a new ally as well, with the Juggernaut finally seeming to pick a side during this time of instability.
